Sorry to sound a little dissenting but I don't mind heat actually. It always feels like we should all have to agree on how terrible it is. But eastern Hokkaido works, especially Kushiro, if you wanna be in Japan in summer and have it cool.
The heat in Japan as never really bother me but I remember spending a the whole summer just north of Ito on the Izu Peninsula, My partner worked in Atami and I use pick her up on her late shift 12:00. I will always remember the drive between Ito and Itami hugging close to the the cliff, in and out of tunnels, nice sea breeze, light up sea side harbour villages ( Ajiro ). A beautiful sight when heading into southern tunnel of Ajiro heading north. It a memory that I will always associate summers in Japan.
I find that both Haneda and Narita have regular flights to parts of Europe without the heat and humidity. I escape for at least a month every summer, closer to two months recently.
You'll love the heat in Shirahama, Izu! The eye candy there will make you get even more hot and bothered no matter what type you fancy! The water is fairly nice, too.
It maybe counter intuitive but I've found over the years the best way to beat the heat is to get on my roadbike and head for the mountains. The shade that they offer, along with the gentle wind that riding creates is very cooling. Great way to stay away from the aircons and stay super healthy and fit too. Ride the heat away! Come to Fukui for three rivers and three awesome trails.
Lake Shikotsuko which is In Hokkaido in between Chitose and Tomakomai. Gorgeous lake with cold, clean water! Enjoy swimming, kayaking and fishing! Be sure to enjoy a nice trout meal while there!
Karuizawa is just a couple of hours away from where I live, and there's a nice villa further north of it that I would spend a few days during the peak of summer when it's available for use. My friend owns it so it's not pricey. The surrounding forest and cool breeze are just perfect!
I found a lovely cool stretch of woods in northern Ibaraki. It has a shallow stream running through it too. Exactly where, I don’t want to say. It is unbelievably peaceful there, that I’m not sure even the locals are aware of it. And in autumn, it is utterly stunning.

A certain unpopulated stretch of the Akigawa River located in a forested gorge accessible by a secret trail.

I haven’t found one yet. Everywhere I go outdoors is hot and I end up just getting used to it.

Togakushi Nagano.
Only problem that it is getting a little hot there in the summer so sometimes have to deal with stinkbugs.
